Paperpile - web-based reference manager option. After trial period, costs $2.99/month for educational or private use. Integrates with Google Drive & Google Docs and works on Android devices.

Nota Bene — Version 10.0 Upgrade.  For bibliographic, researching and writing purposes.  I've heard everything from good stories to horror stories about this package, but have no direct experience with it.  One of the traditional tools of biblical scholars.  Previous editions were over-writes of what was basically a DOS program, but it claims to be quite 'born again' this time around, revamped from the code level up.

Docear is one of the innovative free options, still perhaps in development.  It's designed to integrate mindmapping into your research and writing process, using the FreePlane mindmapper. I'm now (June 2014) trying it out to keep track of reading for research for a class and an upcoming paper.  Imported a small book list from EndNote, then dragged-and-dropped references into mindmap.  Handy.
